I guess it is a lot of practice, and a lot of experimenting.
EC Wrote a lot about 3d shapes once, how he tries to imagine all the shapes on the pony in a 3d space, you might want to try experimenting with that (her head for instance, seems a bit flat compared to her belly, which is amazing by the way)
I think you might want to experiment with, for the line quality itself, not just the shapes, different pencils, and inking styles, because you seem to have a very good grip on the shading.
But yeah, ECMajor is a god with the pencils, even his colouring is amazing... the jelly

Unfortunately, I couldn't keep the shading intricate/detailed enough for her muzzle, and she ended up like as if she had a mustache all the time so I gave up on that D:
