There's a translation of the Celebi event on Pokebeach and according to it, after Giovanni has left him, Silver says he's going to become a "strong man". I've just watched the Celebi event on Youtube, and I can confirm that Silver says "Tsuyoi otoko ni narun da!" If he was a girl, it would say "onna" instead of "otoko".
I'm not sure where you got the idea that Silver spontaneously changed genders for no reason.
