Rei's lying unconscious (and naked) nearby, Misato, Ritsuko and the others are staring open-mouthed in disbelief. Gendo is pushing up his glasses saying, "All according to plan." Mari shows up in time to squee over the gay sex (and then get medical treatment for her wounds) and Asuka is having a screaming fit because she wanted Shinji's virginity. She's bonded with the angel and can telepathically see this somehow.
