epicfail: Yes, yes she is Anon, third impact really destroyed the universe and Shinji came back as a girl at the end of EoE. (http://img7.imageshack.us/img7/3766/snapshot200601241121051qj.jpg) and ended up resetting things, so Rebuild is essentially a continuation of it all, and Shinji’s a girl this time, she’s a reverse trap though and dresses like a boy and keeps her hair short so most of the cast thinks she’s a “beautiful boy”, exept for Kaworu who knows the truth and keeps stalking her throughout the plot.
In short Shinji went from being a boy that looks like a girl to a girl that looks like a girly boy.
