This could be easily be a commentary on the rape of Connor by Cyberlife, how the game revealed overtime that the seemingly pure objective of solving crimes and bringing justice to criminals is a motive in stark contrast to Cyberlife's actual objective, which is to expand their influence and increase human reliance on their products, with no desire to ever recognize those products as individual intelligent lives. Playing the machine Connor route isn't an insult to his "human-ness", it's an acknowledgement of Connor's understanding that staying machine means achieving ultimate good: completing the mission. Bringing justice. Solving crime. Becoming deviant means straying from this ultimate good. It is only at the end that Connor is able to see that this perception, force fed to him via encoding in every process in his body, is false. His entire body is thus tainted by Cyberlife, a product of their corporate greed. Staying a machine until the end, living Amanda's betrayal, further supports this notion that Androids were never machines. They were always intelligent beings, brainwashed by the encoded mission of acting like a machine. And betrayal of Connor is the player's reward for completing this mission as it was ordered. It is what Connor deserves, it is what he asked for, even if he didn't know it until the end. And that's why he accepts it, the ending he designed himself, through his choices as an intelligent being fulfilling his mission of acting the part of the machine.
