Your background layer, pen lines layer, and coloring layer must be separate. In order, the pen lines layer is above the coloring layer, and the coloring layer is above the background layer. In other words, your colors go BENEATH your pen lines, and that solves your white jagged lines problem. Coloring is usually done with the brush tool with this method.

The background layer (which is usually just white) can be deleted once the coloring is all done.

Because your pen lines were drawn on top of a white background in the same layer, you got these weird jagged white areas when you tried to color everything in.

This would also make coloring way easier for you, because it's difficult to fix a coloring mistake with an eraser if it shares the layer with the pen lines.
